Are we allowed to eat food prepared by an ismaili? If not then why? Also of bohra? They do fall under umbrella of islam right?

Ruling 205. If a disbeliever declares in any language the shahādatayn (two testimonies) – i.e. he testifies to the oneness of Allah and to the prophethood of the Seal of the Prophets [Prophet Muḥammad (Ṣ)] – he becomes a Muslim."

Therefore, since ismaili (and bohoras) are Shiites who follow six imams, they are treated as Muslims and their food is clean as long as one does not know otherwise.
